Q: Do upgraded brake pads and lines affect my Model 3 warranty?

Fitting them does not automatically void your Tesla warranty. The Magnuson-Moss Warranty Act stops a manufacturer from voiding coverage just because you installed aftermarket parts; Tesla would have to show the part caused a specific failure. Brake pads and rotors are wear items anyway, so they sit outside warranty regardless of who makes them. Keep your factory pads if you want an easy path back to stock.
